Your best bet would be a new windshield. Eastwood makes a product to remove deep scratches on glass, but you are removing glass in the process and have the potential to reduce optical clarity. In the long-run it's easier, less expensive, and safer to just get the windshield replaced.

NH03Limited- Welcome to Autopia! Yeah, pitted windshields can be a pain.
Yep. On our daily drivers, especially those with lots of highway use, I consider windshield replacements to be a maintenance item. Some of our vehicles have gone through several windshield while we've had them, all because of pitting. Beats being blinded at the wrong moment when light hits the pits just right.
Make sure the shop knows what they're doing or they can scrape through the paint in the windshield mounting channel. This will cause rust-out down the road.
