I have had decent luck with Cheaptickets.com and Expedia.com

Another good place is Tom Parson's Bestfares.com
This site has 10 top tips for getting the cheapest fare. The website gives more info on each tip. Good stuff, here's the first 5. Michael Bluejay's how-to airfare guide
#1 Be flexible with your travel dates.
#2 Book at least two weeks ahead, preferably three.
#3 Staying over Saturday no longer necessary.
#4 Fly mid-week if you can.
#5 Using neighboring airports sometimes gets you cheaper airfares.

It's a search engine that finds flights on pretty much all the websites and brings them back in the search results. It pulls information from sites like Orbits, Travelocity, etc. and also the individual airline websites like Southwest.com, etc. This site has saved me money countless times and made booking a flight much easier.

Bob, find the best price you can using the on-line searches and then you can usually book the same flights for the same price directly with the airline. The only exception might be Southwest, which I don't think will show up in a search outside of their own web-site (but I might be wrong).
